FB3-SE has 4 color channel outputs. FB3-QS has 8 color channel outputs. Not normally an issue unless you're using a gas laser with a PCAOM.
Both units are capable of scanning in excess of 30Kpps with the right software (Beyond or LivePro), but I think both the Quickshow software and the LiveQuick software still limit your speed to 30K regardless of which unit you are using for output. (There was some speculation that this might change with the new release of Quickshow, but I don't know if that happened or not.)
Obviously the FB3-SE has the DMX and TTL outputs, along with the card reader for stand-alone playback, while the FB3-QS does not have these features.
FB3-SE requires an external 5 volt DC power supply. FB3-QS is USB-powered.

Today I learned! I always thought my FB3-SE had a 30Kpps limit where the FB3-QS didn't?
The limit is imposed in the software. If you connect your FB3-SE to a computer running Beyond, you should be able to increase the scan speed.

The FB3-SE can be USB powered too. Its just a simple jumper on the board.
