So then, hows it supposed to work? There are only three wires on the scanner amp. Aside from pins 1 and 2 - where does the third wire go?
To the Ground of the ILDA - pin 25

Ok, you've got me all confused now with this talk of tieing outputs together!

So basically, if i trace the wires on the scanner board back from the X-Gnd-Y connector they should go to the 1, 25 and 2 pins respectively? (although in this case i think they go via the DMX board)

So how would i go about switching polarity if they're sharing that ground?

Are you simply saying i move pin 1 to pin 14 and pin 2 to pin 15?

    Yup. It's that easy.

Although if you also have a DMX board to contend with, it might just be a easier option to remove the dmx board and associated wiring, and just wire straight to the back of the ILDA socket... I guess it depends how important crappy programs contained in the program board are

OK, so I've got a jumper box and I've switched pin 2 to pin 15 and I don't get any output. I've also tried it with pin 15 to pin 2 and with both 2 to 15 and 15 to 2 but still don't get any output.

Just trying to flip Y axis at the moment - 1 step at a time....

Does anyone have any idea why its not working?

BTW, I only have single ended outputs, i don't have the differential board, could this be the problem?

See here for the details of opamp to reverse the orientation for single ended scanners
